Choné Gönpa temple was first founded and built by Drupthop Thinley Pelbar who was a disciple of Zhapdrung Ngakwang Namgyel (1594-1651). Although it is known as Choné Gönpa, as the temple is very near to Chungdrag Ney, the sacred place of Chungdrag, it could probably be known as the Chung-Ney Goenpa and later glossed to Choni Gönpa.
